I'm trying to normalize my Affymetrix microarray data in R using affy package. But, i get a warning Error: cannot allocate vector of size 1.2 Gb. Is there some know how to solve it? Can you tell me the solution please.

You can use the function memory.limit(size=...) to increase the amount of memory allocated to R, and that should fix the problem. See https://www.rdocumentation.org/packages/utils/versions/3.4.1/topics/memory.size for more details.

. Error messages beginning with "cannot allocate vector of size" indicate a failure to obtain memory, for the following reasons: because the size exceeded the address space limit for a process or because the system was unable to provide the memory. You can have a look at the memory limits in R: https://stat.ethz.ch/R-manual/R-devel/library/base/html/Memory-limits.html

memory.limit(size=56000) ### expanding your memory _ here it goes beyond to your actually memory. This 56000 is proposed for 64Bit.
Thank you so much Evariste Rutebuka. I got the same problem with Andi Nur Nilamyani and I followed your suggestion. It works well on my data.
Hi Evariste Rutebuka ... i tried to increase memory limit as you recommended but after running for some time, my screen blanked out and i had to force shut down my system. I have laptop of same specs as yours. Please help.
Shazia Mushtaq , An additional way to support memory expansion, please try to keep your Environment variables as clean as possible by removing all variables that you don't need for analysis. Like when you have more than 16 GB in the environment variable, the commands will probably fail.
Evariste Rutebuka , thanks so much. This is very helpful. I am able to generate an 18.6 Gb matrix, despite having 16 Gb RAM.
I am a beginner in R. I have the same issue as Andi Nur Nilamyani although the error shows "Error: cannot allocate vector of size 29.4 Gb" when I try to create a document term matrix using this code:
Please anyone who have idea to increase memory limits of vector size in R can help thanks in advance
Hi folks, I am handling large spatial data sets (around 15GB raster files) in R. For any kind of computation (running programme) R shows an error message 'cannot allocate vector of size ---GB.' I know it is a problem of RAM size of the PC as R use RAM memory for computation of any analysis by default. However, is there any other alternative process to solve this issue without increasing the RAM of a computer?
I want to increase my R memory.size and memory.limit. I couldnt finish my analysis in DIFtree packages. My sample size is big(nearly 30000). I tried to it but program shows the eror massage.
I have 3 groups. 1. Control 2. Disease 3. Treatment. I want to lookup the gene expression btw these groups, compared with control (whether is upregulated or downregulated).
I did real-time qPCR and have ct values. I calculated ∆Ct = Ct-Ct ... and ∆∆Ct = (∆Exp.)-(∆Control) and got the -∆∆Ct log-fold-change. It looks all the values are almost same and not much different between the groups.

Data is in NetCDF format of size 1.13 GB. when I try to extract variable from it, it gives following error-
I am using TRMM satellite data which provides gridded 0.25 x 0.25-degree estimates. I want to know how many locations I can obtain. In other words, how much is the distance resolution in km of a grid with this resolution?
i am trying to obtain the gene symbol from Affymetrix probe "hgu133ahsentrezgcdf". I have tried several strategies but with no luck. i have obtained the expression profile from the GSE45642 but now i can´t identify the gene symbol of probe IDs.
I am running linear mixed models for my data using 'nest' as the random variable. Sometimes, depending of my response variable and model, I get a message from R telling me 'singular fit'. When I look at the Random Effects table I see the random variable nest has 'Variance = 0.0000; Std Error = 0.0000'.
